So after it came back up I made my changes and monitored it for a while. The game was repeatedly logging people out, but that cleared up as the load on the server reduced over time and all seems well now.
The same changes need to be made to our other servers, but they haven't been running as logn without reboot and they're a lot newer machines so I don't expect them to have the same issues.
